How much can spatial information help to predict (disease) phenotypes? Led by @davidsebfischer & @mayarbali w @erturklab, we show that graph neural networks can learn emergent tissue properties from spatial molecular profiles. biorxiv.org/content/10.1101/20 github.com/theislab/tissue

It was great experience visiting and presenting at the LMB in Cambridge yesterday! Thanks so much for hosting me @albertcardona and for organizing a really nice dinner with Greg Jeffries at the traditional Cambridge Pembroke college!

Trying RS-FISH plugin for FISH spot detection

RS-FISH is a new #FIJI plugin for single-molecule FISH analysis
nature.com/articles/s41592-022
I spent an hour playing with it. Installation was very easy & instructions of use are clear. I got nice spot detection on a not-so-nice FISH image.
I need to learn more about this tool, particularly using with masks & batch processing - but seems very nice & easy to use.

3,013 neurons, half a million synapses: the complete #connectome of the whole #Drosophila larval brain!

Winding, Pedigo et al. 2022. "The connectome of an insect brain" biorxiv.org/content/10.1101/20

We’ve mapped and analysed its circuit architecture, from sensory neurons to brain output neurons, as reconstructed from volume electron microscopy, and here is what we found. 1/

If you happen to own the cheap but amazing Behringer X-TOUCH mini controller, you can use it to navigate in 's plugin. The video is an older capture from when I was playing around with the controller but it work's exactly the same. The API works for all devices but you would have to provide the layout github.com/saalfeldlab/n5-view (also, infinity VPots without physical min and max are useful for this). PRs welcome!

If you could apply in ~15 min to potentially receive #free of charge #microscopy 🔬image data #analysis #support from a group of experts @AI4Life. Would that be interesting for you?!? 🤔 #AI4Life ai4life.eurobioimaging.eu

For #FluorescenceFriday, here is an #HHMIJanelia FlyLight #Drosophila Split-GAL4 volume (LH2041) in magenta, with a matching FLyEM Hemibrain V1.2.1 skeleton (LHPV12a1, 480590566) in green. The match was found by the color-depth search algorithm of Hideo Otsuna, Masayoshi Ito, and Takashi Kawase running in the NeuronBridge system (neuronbridge.janelia.org). Volume rendering in NeuronBridge is interactive, so in addition to this view...(1/5)

...the NeuronBridge volume rendering can move to this view, for double-checking the EM-LM match. The NeuronBridge user interface by @neomorphic has controls for adjusting the transfer function, which affects how data values appear in the rendering. And the volume rendering does not require installing an application but instead...(2/5)
